You'll probably want to visit the Metropolitan Museum's costume institute, but check on the web site to make sure they will have an exhibit there in September. I think the current exhibit ends about then. I also expect you'll want to swing by the Prada store on Broadway in Soho. There's also a museum at FIT (the Fashion Institute of New York), which may be of interest to you. Their Isabel Toledo exhibit runs through your trip.
The Cooper-Hewitt design museum on the Upper East Side has a fashion exhibit right now, but it ends right before you arrive. Still, if you are interested in anything more than simply clothing design, it's a good museum. MOMA also has good design collections, and I really like the design collections at the Metropolitan Museum. And the new Museum of Arts and Design, while not fashion-oriented, does have some interesting design exhibits.

You'll just manage to see the Avedon show. http://www.icp.org/site/c.dnJGKJNsFq...on_Fashion.htm
Check to see what exhibits might be on at the 2 fashion schools, FIT and Parsons.
I think fashion week is Sept 11-18 so you should check that. Hard to get tickets.
If you do sewing yourself, there are loads of good fabric and trim stores.
