My understanding of Everglades tours out of Miami is that they don’t actually get in the park as such, rather to things like an alligator farm and an airboat ride just outside the Everglades itself. If you want to do things like hike the Anhinga and Gumbo Limbo Trails, you have to drive into the park.

The bus tours to Key West are bookable on Viator; just be aware that it's a 16-hour day, and more than half of that is the 4-hour trip back and forth. I'm just not sure I "recommend" this kind of tour at all, regardless of the operator.

You don't have to go all the way back to the airport just to rent a car. There are many off-airport car rental offices in Miami. Enterprise is always a good option, and you'll find several others. (It may also be cheaper to rent a car for the day off-airport if you would rather explore at your own pace.) And if you have more than 2 people, it might not cost any more. Just be aware of all the cashless toll roads in the area.
