Found this website which lists airport hotels and their distance from JFK. The Pan American is actually closer to La Guardia than JFK. The only hotel that's right in the airport is the Ramada Plaza according to this website

Here is another list from tripadvisor that will link to reviews

None of the hotels at JFK is very nice nor is the area around it. Most people would rather stay in New York City even if it means going to the airport very early in the morning. There is little traffic on the road if you leave at 5 or 6am. Unless you're coming from some place else and just changing planes, avoid these hotels.

Thank you for your help. We were looking for a hotel where we can leave our car and be brought to jfk by a shuttle. We usually do that in Newark. I read some reviews about hotels around jfk and none sounded good...

There's a review on tripadvisor for the Holiday Inn (not the HIExpress) that talks about someone who used their deal for hotel & parking and sounded satisfied. It's here

I think there are some better hotels near La Guardia if that's an option. If you have a place near Newark, I think their hotels are much better still (no personal experience though). If you don't actually need a hotel, there are parking options near JFK besides their long term lots.

Have gone past the Pan American many times and considered stayting there myself. It is conveniently located on Queens Blvd. to the local train in/out of the city. The web site shows free parking, and shuttle service to/fom JFK or LGA www.panamhotel.com
Let us know about the rooms if you stay there.
Have stayed at the Crowne Plaza at LGA, it was quiet, never heard the planes.
