Actually,those directions take you (from the Airtrain) onto the LIRR, not the subway, so the fare would be about $12 plus the $3.75 for the NJ transit train from NYC Penn station to Newark Penn Station. You could also take the subway (either the A train or the E train) to NYC's Penn Station and that would be only $2. The LIRR will be more comfortable and probably quicker.
But the bottom line is get to Penn Station in NYC from JFK any way you chose (taxi $45 plus tip and toll or
~ $60 for up to 4 people), Express Airport bus http://www.nyairportservice.com/jfk_manhattan.html
or by the 2 train options, and from there, a train to Newark Penn

A taxi between the two is about $100 with tolls; with no traffic would take maybe an hour. You could also take a car service between JFK and Newark, go to the JFK airport site below to get links for car services and then you can get quotes. One company that I have used and which gets frequent recs on the US board is Tel Aviv Car Service, which offers some cheaper rates, give them a call at 1-800-222-9888.
You might consider taking the bus that runs between JFK and Newark Airport, and then either taking a taxi to Newark Penn Station (about 10 minutes about $15) or taking the AirTrain train service. This would save you from having to go all the way into Manhattan which is out of the way, and waiting for several different trains.
You can take an express bus from JFK to Newark Airport in 90 minutes, costs $24. Runs every two hours on the hour. Take a look at http://www.kennedyairport.com/aviation/connfram.HTM or call Airporter at 1-800-385-4000. You can reserve a seat ahead of time.
