Here's a link with lots of info on different boat tours in Chicago. Some of them start on the Chicago River and take you out to the lake rather than starting at Navy Pier. There are also wonderful architectural tours by boat that are given by the Chicago Historical Society.

The architectural tours are narrated rides on the Chicago River through downtown that cover the many awesome buildings along the river. Most of the other tours are on Lake Michigan and don't go cover architecture in such great detail. Both are nice; the river tour is a must for architecture buffs.

We took the Historical Society's architectural tour two years ago---fascinating look at Chicago architecture which is very famous--along the Chicago River. THere are also tours that go out into the lake so you can look at the building on the lakefront. Don't know who goes from Navy Pier.
