In this order of preference: 9 (Quincy Market); 5(Copley); 6 (Fenway);1 (Harborfront) as first tier.
If this does not work next tier would be 2, 3, 4 (in that order).
Any of the other areas I would not stay in for reasons of distance/convenience.
I would make sure to book a back-up cancellable hotel since I would not hold out hopes of getting a deal thru Priceline in Boston over 7/4 - too popular a time here.
Multiple threads on Boston hotels here - do a search. And make very, very sure your back-up hotel is cancellable - over this holiday some either are not or have more restrictive policies.

Try all the hotel discount sites like hotels.com and hotwire.com and pricline. Hotels.com will give you a map of the area so you can get a better feel of distances.
All that said, not long ago I got the Harborside Inn on hotels.com and loved it for the price and location (across the street from Quincy Market. The greenline out to Fenway is not a far walk and the Blue Line stop on the T is right in front of the hotel.
Have a great time (go sox!!!)

Try ALOFT in Lexington. It is a few minutes drive from theAlewife station Red Line parking garage. That will take you to Park St station and then it's a change of cars straight to Fenway.
For 3 days, Lexington is a great place to visit and right near Rte 95 (128) which gives you access to many great MA. attractions.
DO NOT TRY TO DRIVE OR PARK ANY WHERE NEAR FENWAY Parking can cost you $60. The Alewife T garage is around 6 bucks

The Four Points Sheraton mentioned above is not close to Logan Airport!!! Beware of these hotels' "labeling". The Four Points is located in Revere, 4 miles from Logan with NO public transport to get to.
Many hotels in Boston SUBURBS put "Boston" in their name, when in fact, some are 8-10 miles outside of the city.
