We stayed at The Lenox in Back Bay back in 2000. Lovely boutique hotel within walking distance of everything and and very close to subway station.
We also had a great meal at Capital Grille (also withing walking distance of hotel)
Have fun! Boston is a great city.

Check out the rates at the Back Bay Hilton. We stayed once back in September and will be there again this weekend. The rates are very reasonable when booked on the hilton.com site ($99-129). We booked a deluxe king room. It had big beautiful windows looking out over the Mother Church, a big dual headed marble shower (no tub), and very contemporary decor. We got a lot of room for the money. The hotel is on Dalton St. in the Back Bay so there are lots of bars and restaurants near by.

As you've noted on a previous post that you don't care where you stay, go to BFT and learn to bid on Priceline. Stick to 4*'s or more and you're sure to get the best deal on "very comfy rooms and nice atmosphere".
Best of the best in Boston for "romantic" is definitely L'Espalier or Julien (both of which can be booked via Opentable.com or telephone).
The savings with Priceline will cover parking, taxi fares, and some your dinner tab.

For a late Valentine's Day celebration I would recommend The Eliot in Back Bay, it's comfy and exquisite. It also houses Clio, one of Boston's best restaurants. Or for a more central location I would stay at the Beacon Hill Hotel. The Beacon Hill Bistro, the restaurant in the hotel, is quaint but updated. Both are more boutique-y type accomodations but are always well-received. I'm assuming you want quiet but well located for a get-away weekend without kids.
