The Alewife Station at the end of the Red Line next to Route 2 in Cambridge has a parking garage; they charge $4.00 a day. However, if you're coming on a weekday, be aware that the garage fills up with commuter's cars by about 9:00 AM; I think some spaces start becoming available by early to mid afternoon. Weekends are better, but it will fill up for special events or Red Sox games.

As Sara indicated with Alewife Station is also true with most other MBTA commuter lots - Oak Grove, Sullivan Square, Wellington (all on orange line) fill up well before 9 AM - some by 7:30-8:00, or a little later in the summer. You might also consider Trombly bus lines - they run mostly commuter runs from Merrimack Valley (north of Boston) and many lines have little, sometimes free, lots at various stops along the way.
