DO check the dates for your trip against the Manhattan Club. We even went so far as to get a rollaway in addition to the foldout so my kids wouldn't have to sleep together. We walked to Times Square, the shops on Fifth Avenue & Rockefeller Center. Two FULL baths.

If you'd prefer 2 hotel rooms for some privacy along with the 2 bathrooms,you should be able to accomplish that for $400. I would check Le Parker Meridien. I think they have some connecting rooms that might work, especially if you don't care about kitchen facilities. They have an indoor pool and it's right off Fifth Ave. near Central Park, the Plaza Hotel, Trump Tower etc.
The Belvedere is a good budget hotel in the TS area and I think you could get 2 rooms there within that budget. I believe it's near the Manhattan Club which is still an option.
If you want an apt type arrangement, look at the Phillips Club near Lincoln Center. This is a beautiful apt/hotel which would give you access to the Reebok Sports Club (pool and gym) and is located just north of midtown, near the park, near the Time Warner building (with a good Whole Foods Market), shops, subways, the beginning of the upper west side with several movie theaters. It's a great location and you'd have the benefits of a hotel (maid service etc.) and an apt. It's pricey though. They have 2 bed/2 bath units. It happens to be one of the properties offered by the furnishedquarters website budzilla posted (the nices rentals I've seen in a long time overall).
I'll repeat the Salisbury for a 2 bed/2bath. It's very centrally located and rooms are large.
A more budget minded option is the Beacon Hotel on the upper west side. I think they have 2 bed/2 bath apt style units but it's a hotel. It's a real residential area (featured in the movie "You've Got Mail") but good transportation to midtown. It's near Central Park and also the 79 st Boat Basin which is a cool place to hang out in August for burgers, a drink etc.
Staying downtown in the village, Union Square etc. would be fun perhaps for the kids, but you're likely giving up the conveniences of hotel living. I do like the look of some of the places downtown on furnishedquarters.
If you want to go all the way downtown, as I said, some of the hotels in the financial district like the Marriott, the Millenium Hilton etc. can be very nice at that time of year. It's at Battery Park and there's an esplanade along the Hudson. It's just a bit of a trek to midtown. The special offer on furnishedquarters is down there.
