My wife is passionate about photographing street art wherever we travel. I am concerned about safety and whether or not it will be a real issue on this trip.

Safety really shouldn't be an issue, provided you keep your heads up. That's not to suggest petty theft is rampant; it isn't. Phones are probably a bigger theft target than cameras.
Uber isn't a great option in San Miguel, as taxis are so plentiful and most places of interest are within easy walking distance.
The Guadalupe neighborhood I mentioned in my second post has plenty of street art, all around the Via Organica restaurant. Near there, some 5 blocks walking, is the Fabrica Aurora, an old textile mill converted in to a mixed use venue full of galleries, shops, and a cafe and a couple restaurants.
If your vegetarian wife can have seafood (shrimp), you must try the jicama tacos at Pueblo Viejo not seen on the menu, but served there as well as their rooftop bar, La Azotea.

We leave on Monday the 22nd for Mexico City. Any suggestions on type of clothing to pack? Is it cold enough to bring a puffy jacket? Any other suggestions on what we should bring with us?

It's been unseasonably cool here recently, and the 15 day forecast seems to predict continued cooler temps. But instead of a big puffy coat like the locals wear, I'd suggest layering; sweaters, scarves/shawls, lighter jackets. Plus, that'll give you something to shop for if you don't have what you need. Bring good walking shoes.

You mentioned you're interested in museums so just wanted to say I liked the Museo Histórico Casa de Allende in San Miguel de Allende, since no one seems to have suggested that. I love San Miguel and Mexico City both--wishing you a great time! If your wife loves photography, she'll be in heaven; I find there's almost too many photo ops in both!

One last request: do I need to bring any special adapters for I phone or lap top connections?

Nope. Same 110 outlets as in the states. But often without the ground terminal. A portable surge protector might not be a bad idea, however.
