The shops, the villas (especially Balbianiello), and get out on the water (public ferry or private motorboat, if possible). The Grand Hotel Victoria Menaggio has a private motorboat for thire. Take a hike. Seriously, up past the entrance to balbianello there are a set of refuse bins. Very near to there is a small pathway leading over to the mostly non-tourist-y bit. Won't take more than 30 mins, nice scenery.<BR><BR>Take the ferry over to menaggio, but make sure it's the right one!<BR><BR>Some beautiful cafes by the lake (near the ferry docking terminal, close to the shops).

Also take a ferry to Varenna and visit the gardens of Villa Cipressi and Villa Monastero. Further down the coast on the Menaggio side near Tremezzo is the Villa Carlotta. If you can make time do lunch at Isola Comacina, a little island off I believe Cadenaebia. Do a search on this site under Isola Comacina and you can find my earlier rhapsodies about the wonderful rustic meal they serve at this place--a unique and wonderful dining experience.
