However, if it doesn't rain as expected...
A great day out between Salzburg and Munich, i.e. at about 1 hour by train, is at Herrenchiemsee Palace.
Trains stop at Prien, then a little green train goes to the pier, and a boat takes you to Herren Insel island, where this palace is.
This palace was meant to be a copy after Versailles, but was never finished. However, there are plenty of magnificent rooms to be visited, and even the Hall of Mirrors which is about 25-30 feet longer than the one at Versailles.
You can also wander in the park and gardens, if it doesn't rain.
The views over the lake are superb. You can go to other islands as well, on that lake. There is a smaller island with a monastery on it.

How about Altötting in Bavaria?
It is a friendly community of about 12,000, with a spectacular Chapel Square (Kapellplatz) surrounded by religious and other buildings, including with the Chapel of Mercy. The chapel has a 13th century statue of the Black Madonna credited with numerous miracles. The building is surrounded with wonderful little images representing miracles people have experienced there.
Pope Benedict XV grew up there and revisited the community just this month.

Funny - I have never been to Salzburg (3x) when it wasn't raining.
If you wake up and find that it isn't raining - Berchtesgaden. Depends on the time of year, though. The town is very nice, but the real highlights are Konigsee and the Eagle's Nest, which are not really doable in the winter.
Heerenchiemsee is a great idea.
If it's raining, you might want to go back to Munich and do something you didn't do when you were there. Something indoors. You could spend all day at the Deutches Museum, for example, or the Alte Pinakotek.
