Are you driving your own car? If not have you checked the drop off fee? I would take the night train, but you might stop in Evora.

The last time we drove from Madrid to the Alentejo, we went through Oropesa, stopping in Talavera de la Reina to do a little shopping, Trujillo, Cáceres, Mérida and Badajoz, staying in Paradors and Pousadas.

The Parador in Cáceres would make a good overnight, but having flown in that morning, we spent the first night at the Parador in Oropesa, one of our favorites, and one night in Cáceres on the way back to Madrid.

You can avoid the exectronic tolls by going through Badajoz and Évora.
