With my family just back from our Eastern Europe holiday. We landed in Prague and decided to rent a car for our trip to Hungary. It was a GREAT idea: visited in South Hungary Pecs, Villany & Siklos wine regions. Hungarian countryside is very nice. To drive in Budapest forget it!
Huge traffic everywhere, better leave your car somewhere for all your staying period! Our host at www.budapest.hoteltargets.com arranged us a safe car parking with a guard completely in the downtown. Simply was great!

I didn't see your prior question on this, or maybe I did, but I haven't driven a car in those areas so don't have a lot of experience with that, even thought I've been in most of them by train or someone else driving.
SO, I think your plan sounds fine if you like driving. I agree with Ingo about the Czech Republic part being better by car for some reasons (and I really liked Hluboka and Olomouc, also). I took the train from Olomouc to Krakow and found that comfortable, convenient and simple (I think you transfer once at Prerov), but I am a train fan and don't like driving much in foreign countries. I guess that train route wasn't that scenic, it's true, but it wasn't terrible as I recall. I just like trains and fine them more convenient than cars.
As for driving in Krakow -- it's not a super-humongous city and the streets and layout aren't bad. It should be fairly simple if you stay on the outskirts. I think driving right in central Krakow would be madness and you can't even drive in many areas, it's pedestrian only.
