Or, instead of taking whatever some random TA happens to know about, you do some research.
Flights: use skyscanner, kayak and hipmunk and then book direct with the airline. Fly into Venice and out of Rome (multicity).
Hotels: visit your library or hang out at your local bookshop and read some guidebooks. Read reviews on tripadvisor (with caution), use booking.com or book direct with the hotel.
For trains, read all the excellent info on seat61.com.

I would do a package and not a tour. That way you can stay as many days as you want in each city, have someone arrange flights, hotels (you pick) and transfers. And then either see what you want on your own or pick day tours that do what you want - when it's easy to get small groups (but will be big $).
