The flea market is OK, only open Saturdays and Sundays but worth checking out for an hour or so.
Just wandering around the old town, visiting a coffee shop or a bar and going up Hallgrimskirkja is an enjoyable way to spend the day.
Yes I would definitly check out one of the many pools, much cheaper than the overrated Blue Lagoon.
Art galleries? Museums? Are they your kind of thing?

we did a puffin cruise out of Reykjavik harbor and it was a lot of fun.
Just walking around downtown, and then down by the harbor. Oh, the church of course. the Hallsgrimkirkja...its beautiful. We didn't go inside, and I'm sorry I forgot that there is an elevator up the tower, I would have liked to see the view from up there.

Some of my favorites:
- Hallsgrimkirkja - the big church
- City hall and the pond (great relief map and a nice little coffee shop inside) - bring bread to feed the birds
- Baejarins Beztu Pylsur for a great hot dog
- Saegreifinn - The Sea Baron - on the docks for inexpensive lobster soup and fresh seafood
- The Culture House - nice museum with a variety of exhibits (especially if the weather is bad)
- Hallsgrimkirkja - the big church
