www.hrs.com is a good one. It's the one that the German railroad website (www.bahn.de) links users to.

Where will you be heading?
I will top my trip report for you. We just got back from Germany and I wrote detailed reviews on hotels in two cities (Rothenburg and Bamberg).
It's not a website, but I have almost always had good luck with the hotels recommended in Rick Steve's books. The downside is that there are often MANY Americans at these hotels so you won't meet as many people from other areas of the world.

For our trip in May, I checked each city's website and looked under Tourism (or Tourimus in German) to see the hotel listings. Some of the hotel websites are in both German and English. I then contacted the hotels that interested me by email to get their best rates.
If you are going to Bamberg, for instance, just look at www.bamberg.de, or for Cochem, www.cochem.de, etc.
