Flying around Germany & Czech Rep
We've figured out most everything for where and when but am having a bit of trouble with how.
We'll be going to (in this order)Munich, Prague, Karlovy Vary(1 night), Berlin. We'd like to possibly fly from Munich to Prague, train from KV to Berlin. The flights from Munich to Prague show up as a reasonable price yet the times are all strange.
Germanwings says it is direct yet takes almost 4 hours and Czech Air is about 2 hours direct and cost way more.
Any suggestions on which airlines would work for Munich to Prague?

Flying wouldn't save you time. There is a connection by train e.g. leaving Munich at 8.44 am and arriving Prague 2.45 pm. With all the hassle around flying nowadays I would opt for the train.
However, four hours is definitely nonsense. Cannot be nonstop. But, sorry, not much experience with flying here

I love the whole train travel experience, something I don't do here in the states. My partner is all about trying to make the most of the place we're going to and avoiding the travel time.
We've been looking at http://www.itasoftware.com/ for clues on how to fly from one to the other.

A four hour flight, with travel times to/from airports and pre- and post-board will take longer than the train. There are several 6 hr direct and one-change connections per day from Munich to Prague.
If you use a Bayern-Ticket, it will only cost €27 for both you and your partner to the border at Furth im Wald. At the DB counter in Munich you can buy Anschluss ticket for about €20 pP for the border to Prague, less than €34 per person for the entire trip.

Exactly for the last reason the flight doesn't make sense. You DO avoid travel time by taking the train. It's over 45 min from Munich main station to the airport alone.
