My husband and I lived there for a year in 2000 while he was on a Fulbright. Our favorites are:

Pallotino - casual and has a cheap good lunch too
Quattro Leoni - in Oltrarno
Cibreo is great(or if on a budget "Cibreo per poveri" as the locals call it - this is the little cafe next door - almost the same menu, is the same kitchen, less formal atmosphere and a bit less expensive.
For pizza - across from Cibreo is Pizzaiuolo - FANTASTIC!
Boca Dama in Piazza Santa Croce - fantastic light fare and extrordinary wine, is a good afternoon resting place
Beccofino
Baldovino
Antico Noe (restaurant in an old butcher shop. Also has a sandwich counter walk-up window that has bene there since c. 1500 if you are on the go. Near the Duomo down via del'Oriuolo.
And make sure you try the regional food - crostini made with chicken livers, prociutto di chinghale (wild boar proscuitto ham), Bistecca Fiorentino - if you are a beef lover Pallotino does this incredibly for dinner. And, my bigest bit of advice: If you want to eat among other Americans, go between 5:30-7:30. Italians don't eat dinner until at least 8. If you are going in November and are a wine buff, try the "Novello" which is the first wine of the new crop - it is a way to see what is going to be great for that vintage year.
