If you have a ton of luggage from a cruise, you may want to hire a private car service....We have used these people and they are great--they can email you current prices:

We were going to take the train but with all our luggage we decided on a taxi. We negotiated a fare of 100E from dock to hotel in center of Rome. When we arrived the meter read 121E but he only took the 100E we agreed upon.Of course, we gave him a tip as well.

The drive by car will take you about an hour. If you are just going for the day (port trip), it may be fastest and easiest to take a taxi or private car rather than trying to get to the train station and figure out trains, and have to make sure you get the train back on time.
I also agree that a limo service is worth it, you should be able to work out a round-trip package. You probably could also use the car and driver for a tour, although many of the tourist parts of Rome are walkable from each other.
