I've taken the train from Vienna to Budapest..Takes about 3 hours.. We decided to treat ourselves and travel first class.. It wasn't that much more expensive (compared to train tickets in UK/Ireland) and the compartments were very comfortable. You also get access to the Club lounge at Vienna Central station.. Would definitely recommend it!!

On train it costs 5500 hungarian florint. Which is rather expensive, I think.
I took instead the bus, or Volanbus, which I think was really good. It costs us less than 2000 florint. The location of the bus terminal is rather far from the city though.
Hope that helped.
Also right now the Hungarian train system are on strike. I was supposed to take a night train from Serbia to budapest, but the train got cancelled, due to the strike. Luckily I made it to Vienna in tie for my flight though.
Good luck.
