Berlin and Prague, 6 days?

Berlin and Prague, 6 days?
I am flying into Berlin and I would like to visit Prague. I have six days (not including flights). I would like some advice on how to divide my time between the two cities. I have little interest in museums, I would like to see the modern architecture in Berlin and stroll around the old town in Prague. I plan on travelling between the two cities by train. I cannot get an open jaw airline ticket (because of the type of FF ticket I am travelling on so this is not an option). I will need to return to Berlin to fly out of the city. Here's what I had in mind:
Day 1, arrive Berlin (Tegel) 9 am. Depart by train to Prague. What time should I book a train? I would like to book in advance to get a discount.
Day 2, Prague
Day 3, Prague
Day 4, am, travel by trian to Dresden, continue to Berlin,
Day 5, Berlin
Day 6 Berlin
Day 7 Berlin
Day 8 Depart.
I am worried that my flight could be delayed and I may miss my train on Day 1. Is it better to stay in Berlin, and travel on Day 2 to Prague instead?
I know I don't have time to include Cesky Kumolov on this trip, is this a must see?
Any advice will be appreciated? Thanks,

If you're worried, why not just spend the first half of your trip in Berlin and the second half in Prague.
So,
Day 1 - arrive in Berlin
Day 2 - Berlin
Day 3 - Berlin
Day 4 - Berlin
Day 5 - Prague
Day 6 - Prague
Day 7 - Prague -> Dresden -> Berlin
Day 8 - Depart
So,
Day 1 - arrive in Berlin

Day 3 - Berlin
Day 4 - Berlin
Day 5 - Prague
Day 6 - Prague

yk, thanks for the feedback. Good suggestion to visit Berlin first and then Prague later. I do need to purchase some items in Germany, so I need at least one full day there before I fly out of Berlin. I don't want to do shopping and then have to schlep my luggage on and off the train to/from Prague.
Is three full days in Berlin and two full days in Prague the best way to divide the time in these two cities?

I don't see much room for maneuvering.
Berlin is a big city and even if you are not interested in museums , it would be a shame not to see some historical sights;
Prague is small, charming , easy to walk around.
CK is a long way from Prague.
You might think of booking a more flexible ticket from Berlin to Prague (even if it costs more) or a later train. Your original plan seems the most logical.
