What is your criteria for best way?

Fastest or cheapest or most luxurious?

14 hours by train.
7 hours by car (be aware of hefty cross-border fees if you return the rental car in a different country).
5 hours by plane (SWISS from Zürich to Firenze - you need one hour from Basel to Zürich and one hour from Firenze to Pisa).

Train Basel to Milan 4 hours. The website is down for maintenance at the moment, but you might be able to get a sale fare for 25chf.

Train Milan to Pisa about 3 hours (change in Florence) 58€ (may be able to snag some discounts on Trenitalia).

Sorry, I forget to adjust the time and got only nightly connections.

The fastest daytime connection from Basel to Pisa is 8:21 hours with three changes (and the risk to miss a connection).
