Most services go from the port of Pireas which can be reached from Athens by metro. The main operators to these islands are Hellas Ferries/Flying Dolphins (www.dolphins.gr) and Blue Star Ferries (www.bluestarferries.com). The lowest one-way fares on Blue Star's web site are Naxos 20.80 euros, Ios 22.30 euros and Thira/Santorini 25 euros.

A good option is to buy a ticket which allows you to take multiple trips on the ferries between the islands. I did this from Athens to Naxos, then Paros, Ios, Amorgos, Santorini and back to Naxos and Athens. I can't remember how much it cost but was very good value compared to buying single tickets each time and gives you alot of flexibility. You get a book of vouchers (up to 7 trips I think) and use one for each trip taken.
