You have to be sure to find out what the fare class is for a given offered flight; read the fare rules, as the fare class is usually listed there if not elsewhere. Then cross-check with either the airline or the related alliance website to find out if that fare class will allow one to accumulate miles. For example "T" class fares on British Midland don't pay miles, amongst other limitations (for example, advance seat selection might also not be included.)
Like Bob Brown, I've rarely found a consolidator site to offer better than what I could do directly with the airline, all other things (route, time, etc.) being equal. Also, I wouldn't be surprised if a given discounter runs multiple websites.
But it seems others have had different experiences, and I wish them (continued) luck.
