The high speed ferry fron San Juan has not run for a couple of years . In fact the ferry service from Fajardo to Vieques is spotty as the regular ferry is out for repair and they are using the Caribe Cay that usually ferrys Fajardo to STT.

You can fly from San Juan airport or the smaller airport close to Old san Juan
You could take a taxi (but I'm guessing that would be way expensive)

if you land in sju, you can take a $20 cab to isla grande airport and take vieques airlink to vqs, at approx $45 a flight, one way. or take vieques air link or cape air to the island for $95 pp one way from sju internatural. my last couple of flights, I have used Cape Air as they have a desk downstairs and you know what is going on, I used VAL last year and it was busy season and they do not have a desk downstairs and Istarted to get really nervous as my flght was almost an hour late and no one was there to let me know.
you can get from sju to fajardo for $80 (ask before you get into the car) via taxi
