Tokyo neighborhoods - best place to stay
My wife and I along with our 2-year old are visiting Tokyo in October and have had trouble deciding on a location to book a hotel. Obviously traveling with a little one, we value location from train stop after ride from Narita, as well as a neighborhood that is central to touring the city. Bigger rooms better given our little one (but know Tokyo rooms are not going to be gigantic). We'd like to try and spend no more than $300/night although I know that we may push that a little up.
We're also debating how many days are ideal to spend in Tokyo if we choose to include 1-2 day trips (Nikko and Hakone if possible)

You might consider Century Southern Tower. It's in Shinkuku and actually a short walk to Shinkuku station and Narita Express. The rooms are around $240.00 per night and they're quite large for Tokyo and very nice too! The hotel is in a tall building with the lobby on something like the 20th floor. Thus, you hear no streets sounds or any noise at all from the rooms. They serve an excellent buffet breakfast and the staff is super helpful. I really enjoyed my stay there.

Instead of limiting yourself to hotels close to train station with direct train service from Narita, you should really consider the hotels that are directly serviced by the cheaper and (often) more frequent Limousine buses. It is not that much fun carrying luggage and the kid from the train station to the hotel, even if it seems close on the map.

Yes, the airport Limousine (bus) is better than train for you, from NRT to Tokyo.
Regarding hotels/location, I really liked the location of the Akasaka Prince Hotel, which is a modern/big hotel (my room was on the small side) with a metro/train station few steps away (the station inside y pretty big, but vwell connected). from this area you can easily go to any of the main attractions (Asakusa, Shinjuku, Ginza, etc.) The Akasaka area itself is a nice commercial area. If dont want the Akasaka Prince Hotel, I think the ANA hotel is in the same area. Tokyo is really nice!!

If you do not mind saving a few bucks, you might consider the Sutton Place Hotel in Ueno -- http://www.thehotel.co.jp/en/sutton_ueno/.
The hotel is not fancy, but it is reported to be in excellent shape and, like virtually all Japanes hotels, is clean and safe. A Junior Suite goes for about $200/night, and it can accommodate up to 4 people.
Ueno is extremely easy to reach from Narita: the Keisei Skyliner train goes directly between the two places. The hotel is just a very short walk from the station.
Ueno is a good place in Tokyo with kids. Ueno Park is a huge area and includes a zoo and other areas where kids enjoy playing. Ueno is very close to the Senso-ji temple in Asakusa and the Tokyo water bus, and it offers excellent rail and subway connections (JR Yamanote line, plus 2 metro lines).

While I agree that the limo bus from Narita direct to hotels in generally the way to go, The Century Southern Tower in Shinjuku is remarkably close to the Narita Express track in Shinjuku Station. Or you could take the limo bus to the hotel from Narita (it's on the route) and then have easy access to Shinjuku station for JR line and subway routes.
