Any time the kids are off from school there will be lines. Mid June is probably better because at least in the Northeast, schools are still session.
We try and avoid the lines by using FastPass when possible and staying as late as my kids can handle.
But, it is Disney. There will be lines.

Long at either time. do whatever you can to get into the parks early and get on line for the most popular attractions as soon as you can (I've seen couples with smaller kids actually running with the kids in their arms).
One hint: if an attraction has a split line - that is right and left halves, always use the left side - no matter how it looks they're shorter/faster.

We often go in June. I hear that July 4th week is one of the busier weeks of the whole year.
We are strong believers in having a good touring plan that has "best days" info that puts you in the least busy park for any given day.
Then we always have a good touring plan that is designed to keep us ahead of the crowd. In June '05, we never waited more than 20 minutes for anything when we followed the touring plan.
The three we've used and found most helpful are www.buildabettermousetrip.com, www.tourguidemike.com, and the Unofficial Guide to WDW. The Birnbaum Official guide has some good information but is far too general for a trip during the busy summer season.

Avoid the park where there is early admission for the Disney Hotel guests; on those days, go to one of the other parks (and early) or you'll face 60+ minute lines the moment you walk through the gate.
For example, MGM can be very light if it's early admission over at the Magic Kingdom. We were able to do a couple trips on the Tower of Terror in the morning with no problem.. On days that MGM was early admission, not a chance. Do have a plan for Fast Pass and use it wisely and you'll make the most of your time there.

As others have said, there are always lines at Disney. We've been in january when the lines are short, but there are still lines.
Just back from our yearly spring break in florida, which always incldudes 4 days at WDW. While there were definitely some wicked lines, we were able to do absolutely everything by staying on site and using extra magic hours, planning ahead and ALWAYS using fastpass.
