Munich to Paris
We fly into Munich and fly out of Paris. Generally thinking 3 nights in Munich and 3 nights in Paris. Thoughts in between Fussen, Heidelberg and Starsbourg. Any comments? Also, drive or train from Munich to Strassbourg and train from Strasbourg to Paris?

If you have only a total of 6 nights, I would not recommend excursions to Strasbourg or Heidelberg. I would stick to Munich and Paris. Given the tight time frame, I would recommend trying to find a flight between the two cities, which could well be cheaper than the train or car rental, and certainly faster.

Unless you know Paris already well, I think you should allocated more nights there.
Munich is a good hub for easy day trips by train to places like Salzburg, Nuremberg, Regensburg or Mittenwald or Garmisch.
Füssen (Neuschwanstein) is just a tiny bit less easy as you change to a bus (or taxi) from Füssen station to the castles. But not complicated or that much hassle worth mentioning.
Rothenburg ob der Tauber takes longer and more changes by train. It's actually not that close to Munich. And not that much worth it IMO.
If you want diverse impressions from your travels, Strasbourg would be an ideal stopover. And it's on the direct train line from Munich to Paris anyway. Colmar could be an alternative.

Ah, 14 nights, that's more like it.
You could stay your 3 nights in Munich and then rent a car for viewing some of the more car-friendly smaller locations in Germany, such as Fussen (which could also be a day trip from Munich) or Rothenburg ob der Tauber. If you based yourself for a few nights in the Heidelberg area, Rothenburg would be a decent day trip (or vice versa). You could then let the car rental take you to the border of France, where you can drop your car (in Heidelberg, Karlsruhe, or Baden-Baden) and take the train to visit Strasbourg before moving on to Paris. Train wouldn't be unreasonable around Germany either, depending on where else you want to base yourself.
I would add more than 3 nights for Paris, whether or not you have been there before.

How about Switzerland? Great place to spend several days if you've never been there - go to Fussen as a day trip from Munich then take the train to Zurich and Interlaken IMO - the most fantastic part of Switzerland - the Berner Oberland a k a Jungfraujoch Region - the dreamy Switzerland perhaps etched inb your minds' eye - glciers, ice-capped peaks, lush cow-doted valleys - cute chalet-style guesthouse with views of the dramatic peaks, hikes for all levels of abilities.
anyway if wanting to do Heidelberg, Fussen and Strasbourg you may want to rent a car and meander thru some lovely rural areas like the Castle Road between Rothenburg and Hiedelberg as it follows a gorgeous river valley dotted with ancient castles the whole way - if just wanting to go to the cities of Fussen or Hiedelberg and Strasbourg take the train - for lots of great info on European trains check out these IMO fine fine sources - www.seat61.com; www.ricksteves.com and www.budgeteuropetravel.com - you are not taking enough trains to warrant any railpass and if you rent a car be sure to check on drop-off charges for renting in Germany and returning in France - you may find it much better to return car in the closest German place possible and take a train to Strasbourg then a train to Paris, a city where cars are totally useless in.
