Petronas Towers in KLCCC are worth a look. Go to the ticket counter as early as possible to get same day tickets to the glass observation bridge.
Jalan Alor on Bukit Bintang for great Chinese seafood in the open air. Go for the BBQS stingray at Wong Ah Wah at the end of the street on the left. Try the frog porridge half way along the street!!
petaling street night market is worth a look. Mostly junk but v. Busy and some great restaurants around and Central market is close by for shopping.
The Islamic arts museum is worth a visit and teh bird and butterfly parks are close by. Get a taxi as the walk is a nightmare!
Merdeka Square for the architecture.
A bit out of town, you could visit Batu caves but with 3 days probably not worth the effort.

It depends what you are into. We liked the Islamic Art Museum and the National Mosque. Chinatown is worth a look and it's fun to get a banana leaf curry in Little India. I'd also recommend signing up for the free walking tour of Merdeka Square, which leaves from the tourist information office. It was lovely to learn about the colonial buildings and they even take you into the private members on,y Pegu Club. It's great if you are an architecture or history buff.

I really like history and my fiance likes trains if thats any help!
We're likely to have just over 3 and a half days in Kuala Lumpur, we're looking at going to Penang by train afterwards, I know my preference would be to arrive at night rather than early in the morning but the later would obviously give us a few more hours in Kuala Lumpur
We've never been and as its our honeymoon we are pretty much open to any/all suggestions,
without sounding awkward if we could get an idea of prices for attractions then that would help greatly

A list of attractions in KL can easily be found by searching various travel websites, including this one. Pick and choose the attractions that appeal.
Given that you like history, definitely see the old colonial buildings and make it a point of visiting the main railway station too. (do not confuse this with KL Sentral from where the trains to the airport arrive/depart).
Tickets for Petronas Towers used to be free (to the bridge only), and you did need to show up early in the moring to get tickets for a specific time slot. Ignore any information that tells you do just that (apologies to crellston). Now, you can book tickets online for the bridge and to go to the top of one of the towers.
Be cautious of taxi scams in KL.
Personally, I'm not a fan of KL. If Melacca isn't in your plans, I'd visit that city and limit KL to one day (two nights). Melacca is rich in history and easily explored on foot.

Been to KL 3 weeks ago. Tickets to the Petronas sky bridge are 80 Ringgit and were sold out the time I went (skybridge is closed on Mondays). In the end I went up to the TV tower instead for a birds eye view of KL, which was a lot higher than the skybridge and much cheaper (about half of entrance cost).
I find KL (compared to other Asian cities) a bit boring to be honest and think 2 days are more than enough. Malaysia has much better things to offer than KL! Loved Penang, Langkawi, Taman Negara, and the Perhentian Islands (paradise for diving). An amazing country. Am sure you'll have a great honeymoon! If you like more tips to any other places I've mentioned here, send me a pm.

The bird park is lovely. The old quarter is, too. And the chinese quarter is really nice for the way you can just hang out and drink tea or beer.
Then there is the main market.
However, if you are only going to be in KL for three days, I would go restaurants. There is very good food, you can really have a nice eating time.
Of course, you can shop at the malls, if that's your thing to buy designer labels.
But Malacca and Georgetown are better. Much more interesting towns, they are the places I would be heading.

Should have come back to this earlier but hey!
We had an amazing time in KL as part of our honeymoon, for our gift list we'd opted for 'buy-our-honeymoon' so we chose activities that we wanted to do and people bought the individual items
We booked our tickets for the Petronas Towers in advance and really enjoyed it! We also visited the Batu Caves, which we found fascinating ,
enjoyed a food tour (we got lucky and were the only two people for the 'group tour'), had a trip to the Bird Pick gotta love the aviary! (even in the rain!)
Thanks for all the advice given!
As an aside we also visited Penang, Georgetown and Singapore as part of our honeymoon
