You can fly from KL to Johor Baru for short money (in about an hour and a half as well) and then taxi down from JB to Singapore in about 45 minutes.
66RM one way tix and a 50sing$ cab ride each way = +/- 100-120 US$ round trip.
The airport in KL is pretty easy and you can check in 1 - 1.5 hours before your flight w/ out a problem.

We took the train from Singapore to KL last January. We left around 8am and arrived in KL around 4pm. It was an interesting trip--but take your own food for lunch. We traveled in a 1st class car (I think) and the dining car on the train only served Maylasian "fast food" which we took back to our seats to eat. Seat61.com will have most of the info you need--also LP book on Maylasia.
