The Stanford Court is a boutiquey hotel with fairly small rooms. We haven't stayed there since Renaissance took over. It's up at the top of Nob Hill and is a bit removed from everything except Chinatown on a very steep downhill walk.
The JW Marriott used to be the Pan Pacific. I've attended a number of conferences there. It's a very nice hotel, very close to Union Square. I haven't stayed there again since it changed hands from Pan Pacific to Marriott.
Both are upscale hotels - but if it were my choice, I'd choose the Marriott for better location.

I really love this hotel http://www.monaco-sf.com/
Great location 2 level blocks from Union Station and it very "artsy"

Well, since the question was thoughts on two different Marriotts, not on what is the best/most favorite hotel in SF, the last post is kind of out of left field. I agree with easytraveler, between the two, I'd take the Marriott because of its location, which is very close to Union Square, and in walking/public transportation distrance from a lot, including restaurants and shopping.
