What are must see sights in Boston?

With limited time, that's a tough one. I think the Quincy Market area and over to the North End. Try to picture Boston as it was 200 years ago. some of the buildings in this area haven't changed. If it's a Friday or Saturday, the pushcart vendors will be in Haymarket, adjacent to Quincy Market. Boston Common where they used to graze cattle and the beautiful homes on Beacon Hill/Charles Street area. Maybe time for Bunker Hill and the USS Constitution. Also, the bridge over to Cambridge and a photo of the Charles River.

I agree with dfrost, with the above suggestions. Also, while in Cambridge, the grounds of Harvard will have some nice photo opportunities, especially this time of year.
While in the North End (gotta experience it) go to Mike's Pastry and get a "lobster tail", yummmm

I would stick to the areas that are adjacent to the Public Gardens and the Common. Bay Bay, Beacon Hill (and the State House), Swan Boats all provide great photo opportunities. Copley Sq with the Hancock Building, Trinity Church, Copley Plaza and the Boston Public Library are a short walk from there. Who can resist getting a photograph of the church reflected in the glass of the Hancock.

I don't know where you are coming from - airport/train/etc - or what time of year, but I am assuming in the next month or so? - so the swan boats are out of the water in mid september, but still that area is beautiful.
I would maybe start at the Charles River Esplanade end, where you could see the bridges, across to Cambridge, and walk down Charles Street, roam a few streets off of Charles into Beacon Hill area - if you are interested in 'street photos' take a quick detour down the beginning block or criss crossing onto Marlborough St, Comm Ave and down Newbury/Boylston to Copley Place/Church/Hancock and back up to Arlington and into the Boston Public Garden, Boston Common, the State House the State House/ Boston Common,
- then snake your way on parts of the Freedom Trail pass the waterfront and into the streets of the North End.
could be more exact if you have a feeling for what you like to photo: historical buildings, streets, monuments, people, older sections of Boston that aren't always 'tourist photo' stops, or only interested in the tourist 'must sees' which in that case I think t he above walk would serve you well.
if you look on thefreedomtrail.org you will get a sense of where that can take you and how many things along the way would actually interest you - like the old graveyard where Mother Goose is, or historical and political figures, or churches like Old North Church, Trinity Church, or what your personal preference for focusing on is.

I'll come to Boston on Saturday.
Thanks for your suggestions, I'll try to visit as much as possible. Yesterday and the day before yesterday I was doing private tourist marathon over Washington DC. Today and tommorow I'm trying to sightsee NYC but I had less time for scheduling so I stick to all-around double-decker guided tour (it's a combo upper&downtown&night&ferry&museum of ny) and some points that I want to visit by myself.
