We had a look at "Rooms to Let" in Greenwich Village on the Chelsea food walk we took last month. Looked fabulous!
See http://www.bedandbreakfast.com/manhattan-new-york.html for that, and lots of other possibilities.

I would like to pay no more than $200 per night and I would rather be in the upper west side or the upper east side. I was hoping to rent something like a small apartment or something at a B & B.

Most of the places I know about are downtown. Chelsea Lodge gets good reviews on tripadvisor. Union Square Inn is another, Second Home on Second, Abingdon House.
The Milburn, the Beacon and the Belleclaire are apt style hotels on the upper west side. Don't know if their rates will be within your budget.
