We're planning a trip East. We plan on 5 nights in NYC then taking the train up to the Hudson Valle. We plan to stay in Rhinebeck heading over to Lenox,MA, Middletwon,CT and then back to the train for two more days in NYC before heading back to SF. Is there any train station that has rental cars on the Amtrak line or the Metro North line? I've done some early searches and can't seem to find one.

No personal experience but did a websearch for a car rental place in Rhinebeck which is your first stop and found a place called Majestic listed here

Scroll down to the bottom of the page for the contact info. If you rented from them, you could return there and take the train back. It doesn't say whether it's at the train station, but I'm sure they would come to pick you up since there's also a Majestic auto that's a taxi service.

See the link below for some options. Looks as if Poughkeepsie might work, although you'll have to take a taxi to the rental place. On the other hand, taking Metro-North via Poughkeepsie is likely to be cheaper than getting on Amtrak at Rhinebeck.
