Top 2 Boston Sights
My husband will be running in this year’s Boston Marathon. We get there on Saturday and the race is on Monday. Between registering for the race, running in the family “for fun” race, and the marathon itself, we don’t have much time to spare, but would like to check out one or two Boston sights. So… what are your top 2 recommendations? We are staying in the Harvard Sq. area and will not be renting a car.

Harvard Sq in of itself is a great "sight". I assume you'll be waiting for your DH by the finish line? If so, there's plenty to see in Copley Sq.
I think Fenway Park is a great place to check out, not sure if tours will be running while you're here, as the Sox are in town that weekend.
The other suggestion I have is dinner in the North End one evening. It's the Italian section and has tons of restaurants and old world charm. Paul Revere's house is also there and it's a short walk to Faneuil Hall, which is also a nice place to visit.
You may want to check out this website:

Forgot to mention the Duck tour. Great way to see the highlights, very informative and fun.

If you plan to go, make reservations as soon as possible, as I imagine the tours will fill up fast during that weekend.

My guess is your husband won't want to wear himself out if he's running the marathon on Monday. Why not take a trolley tour or duck tour? The trolley tour is a hop on/hop off tour that is good for the whole day. Both the trolley and duck tours are good overviews of the City.

I highly recommend purchasing tickets in advance online.
And I agree with Wyatt about Harvard Square. With a huge influx of visitors in town that weekend, plus it being Patriots Day Weekend to boot, there will be lots going on in both Cambridge and Boston (and Lexington and Concord if you are interested in some of the historical reenactments that weekend).
