There are so many things to do and see: Space Needle, Music Experience Center, Pike's Place, art museums, Pioneer Square. There are smaller communities worth checking out as well such as Fremont, Ballard, etc. And of course, you could spend one day on one of the San Juan Islands.

With only 3 days for the trip, I'd recommend staying within the Seattle area with a possible daytrip to the San Juan Islands on day 2. While Vancouver is a great city, you can save it for another trip and just fly directly there. It's just too far to fit in when there are so many wonderful things to see and do right there in Seattle.
ANother option would be to head out to Snoqualmie Falls if you want to see a more natural setting. It's within an hour drive of Seattle - just head east on Hwy 90.

3 days in SEA: There is enough to do without trying to fit the San Juan Islands in. If you're looking for beauty,take a ferry over to Bainbridge Island and then drive to the Olympic National Forest. Other things to do/see in SEA: Underground Tour (leaves from Pioneer Square), kayaking at the University of Washington, Museum of Flight (personally, I think it's even better than the one in Washington, D.C.), baseball at Safeco, a day trip to Mt. St. Helens or Mt. Rainier is enjoyable as well. Enjoy your trip here!

Try the short drive over to Alki Beach in West Seattle. It's a nice beach community and will provide you with a spectacular view of the city. Great sunsets in the summer!
Also, if you go to the San Juans, bikes are great way to go. No long wait! Easy ride between Friday Harbor and Roche Harbor.
