Hard to come up with a "best" unless one has visited them all, but....
I have fond memories of Chicago's Field Museum from when I was a kid.
Seattle's Pacific Science Center is neat, but it doesn't hold a candle to Portland's Oregon Museum of History and Industry.
Good museums change their emphasis/focus from time to time, so it is hard to have the same experience twice.

Small correction for Bob (not trying to be a pest, I promise!), it is OMSI, Oregon Museum of Science and Industry. Which he is right...it really is fantastic!!! Plus there is a really cool submarine there you can tour.

The Liberty Science Museum.
Heard that it's supposed to be good. We've been wanting to make a trek and see what it's all about, but it's closed and won't re-open until July 2007.

The Field Museum is great, but it's a natural history museum. The best science museum, I think, is the Chicago Science Museum -- it's worth a full day. The Franklin Museum in Philly is another one. OMSI is ok, but it wouldn't top my list of things to do in Portland.
