Ongoing flight from JFK - choose LaGuardia or Newark?

American and Delta also have non stops from JFK to O'Hare and they often will match the JetBlue fare.

Newark is a terrible idea. Getting from JFK to EWR can take up to 2 hours in bad traffic and/or cost $100 for a car service to get you there.
As stated by others, try to find a flight out of JFK even if it costs extra and has additional waiting time, but choose LGA as a second choice if you must

Really a flight out of JFK is by far the best choice.
Newark is simply a disaster.
And even though LGA is fairly close - if your plane is delayed, immigration lines are long and there is construction or accident between the 2 airports - even a 5 hour window can be cutting it tight. (Airlines at LGA typically tell you to arrive there 2 hours before flight time - I have seen security lines that take an hour to get through.)
