Take the BART shuttle from the air to the BART station. Take the BART to SF - total cost round trip is something like $5.00 round trip. Not sure exactly where "down town" San Francisco you want to go, but from one of the BART stops you can pick up a taxi or bus.

If you are looking for the cheapest way, take the AC Transit bus, NOT the AC Transit Air Bart bus. I think it's the 48, but there are signs and helpful people at the information desk (with schedules and maps).
Once you take the 48 bus, you can transfer to a bus to San Francisco (see AC Transit's website). The San Francisco bus has letters, like bus A.
The next cheapest way is to take the 48 bus (check if I remember the bus number correctly) and transfer to BART. BART is slightly more expensive than the bus but is much faster. BART also travels to several stations in San Francisco, not just the Trans Bay Terminal in downtown as the AC Transit bus does. Your destination may be near a BART station so that you don't need to hire a taxi or take a MUNI (San Francisco local bus company) bus.
If you are going to Fisherman's Wharf, get off at Montgomery Street and walk a short ways to Kearney Street at Market Street and take the 30 bus, a crowded bus.
