To answer a few of your questions:

-yes, am thinking the Tenement Museum would be an appropriate place to bring a 9 year old. It's a fascinating attraction. Re tours -- I've taken the neighborhood walking tour and one of the house tours (the one featuring the Jewish and Italian families), and they were excellent. It's often a good idea to book tours ahead of time, as they sometimes sell out.

-is it ambitious to do a Brooklyn Bridge walk before seeing the Statue of Liberty/Ellis Island? Good question. Note that SL/EI will likely take up much of whichever day you opt for, and you'd be prefacing this with a solid walk across the bridge and then a fairly good-sized walk from the bridge's end to Battery Park to catch the SL/EI ferry, and that's plenty of time on your feet. Don't know how in-shape you are, but the more so the better for this combination. Plus it will take a chunk of time to do this pre-ferry walk, so if you decide in favor of it, I'd start plenty early.

Dilemma:

I am trying to fit into my itinerary a walk across the Brooklyn Bridge.

Initially, I thought I would pair it with the Statue of Liberty, but have since moved the Lower East Side Tenement Museum into the afternoon. Knowing that SOL/Ellis Island will take a good majority of the day, I don't want to overload the day.

My thoughts (and I need help with plausibility): With my hotel being in Brooklyn and flight arrival at noon, my new idea is to walk the bridge toward Manhattan first thing after we get settled into the hotel. After the walk, we can catch the 4,5,6 up to the Metropolitan Museum of Art (it will be open until 9 pm).

Thoughts, anyone?

There is also the chance that I may have to include the Central Park Carousel this evening too. Starting November, the carousel is only open on the weekends. Sunday is out because of the NYC marathon.
