It really depends what interests you...
As for the "how"-
to get around I would suggest getting a metro card and using the subway system. Fastest/most economical way to get around the city and relatively easy to use. I have used it 3/3 times while travelling in NYC with no problem.

Do you have any "must sees" in NYC? That might give us a good idea of your interests

provide dates, days in NYC, hotel, budget,etc.
The Planetarium is good, as are Museums on 5th ave. However, if you are short on days, see Times Square, Central Park, 34st, Macy's, 5th ave, Coney Island, Empire State building, Rockefeller Ctr, the Port Authority, Statue of Liberty, Pier17, etc.

Sorry - you have not taken into account the time of year the OP is coming (who knows - and why Coney Island when who knows when it will be back from Sandy?) and the SoL/Liberty Island is closed.
Also - can;t imagine a basic department store - however large - is any sort of "site". And the Port Authority? A bus station??????

If I were coming from a small town I would not want to see a bigger version of a basic department store. I would go downtown to see some unique and trendy boutiques - or take a stroll along Fifth and see Bulgari and Tiffany - or walk across 57th and check out some major designers - not something you can see at any mall.
