I would take the Hyatt over Marriott...disclaimer, my husband ran the Hyatt, but I believe I can give an unbiased answer despite. Hyatt is a nicer hotel than the Marriott IMHO, but the Westin the nicest of the 3 providing you don't mind its location.
These 3 have great river views, but are more expensive. There's another tier of Days Inn and the like also available, but not as nice, nor with the river views.
There are scores of B&B's and if you prefer them, you will be in the historic district, though not on the river. My top 3 are the Gastonian, Foley House, and Ballastone. Of those the Gastonian is the most elegant (and expensive), but Foley House has the best location.
Beaufort also has quite a few B&B's. We stayed in one that was used in the filming of Prince of Tides--it was beautiful but I understand it has changed hands so no telling now what it's like. Rhett House was one of the more popular B&Bs and I assume it is still good. October should be beautiful, with some of the heat and humidity gone.

Yes, the Westin is across the river, but offers you a complimentary river taxi to river street. It is beautiful, much more so than the date Hyatt. It is also the only place I can think of in Savannah where you actually get to view River Street and shops that line it. The Westin is a resort and spa and by far the best "chain hotel" to stay in.
