The Pierpont Morgan Library has wonderful things to see and is not all that well known.
Current shows:
Saul Steinberg; Private Treasures.

They have lots of original manuscripts -- ranging from Milton's Paradise Lost, to Mozart, to Bob Dylan, to Barbar the Elephant.
