If you can find a hotel with balconies, it will cost you a bunch of money.
The Shelburne Murray Hill is a quaint boutique hotel with very large suites (agree with Gekko but this one bucks the trend). The top floor accommodations all have terraces. You are much more likely to find accommodations with a terrace than balconies.
Disagree with hilary about Ellis Island being boring. Also, I thought the Met was the Opra House.

There will be a new hotel (not yet opened) called the Alex in the east 50's. Looks to be very modern.
There's a hotel called On the Avenue on the upper west side. While it's probably just a 3*, they have a suite they feature on their website with a terrace. Check it out at ontheavenue.com
The Millenium UN Plaza is modern & has some awesome views onto the East River. I think some of the suites may have terraces (a balcony has another balcony above it while a terrace is open to the sky). It's not necessarily a location I would pick but it has views and a swimming pool.
The Trump International and the Four Seasons are both big skyscraper modern hotels which will have big views from upper floors. If you're considering staying downtown, you might also consider the Ritz Carlton Battery City & the Regent Wall St. Both will probably have views of the Statue of Liberty.
I agree with the Intercontinental or any hotel on Central Park South for potential views of the park but don't think any of these are modern.
The W Union Square is a good choice for location & style.
Wait a while for selecting a show. Many new ones will open this fall.

CEDS, just caught up with this thread, but if you've settled on the Union Square area, go early morning to the farmer's market and buy good cheese, bread, pastry, etc. for breakfast. It's great fun, most amazing food choices from farmers in the tri-state area (chef's haunt it for their daily specials) and a really NY thing to do -- romantic in its own funny way. also cheap eats for breakfast! The market is open I believe wed, friday and sat (or is that wed, sat and sunday? your hotel will know).

just another comment regarding Hilaryg's reference to 'touristy crap'. On a short visit you might not want to spend almost an entire day at one museum etc. but Ellis Island can hardly be put into the "crap" category. The museum is top-notch, well planned and incredibly interesting. HilaryG, if you think the immigration experience was "crap", well, I guess we can't do much for you here.
