Their site seems to be down right now, but it should tell you which public transportation will get you from A to B.
I'm guessing this will be some type of bus route as there really isn't any other alternative transportation on the coast side of the Bay.

There's a regular bus service called Sonoma County Airport Express http://www.airportexpressinc.com/ that runs from SFO or OAK to Petaluma, Rohnert Park and Santa Rosa every 60-90 minutes. You catch it from the various ground transportation stops.

The airport shuttle line listed above is the best idea. Amtrak and public transit buses will take eons and are not in close proximity. You might look into BART into SF and then a Golden Gate Transit bus to Santa Rosa. You might save $$ but you will not save time.

We always use the airport express
cited above-be certain to look for the red and blue signage on the side of the bus that says "Sonoma County Airport
Express" as there are other buses
going to other nearby counties,
and we don't want you wandering around Marin.
