None out of Homer, you'd want to fly to Kodiak from Anchorage, on Alaska Airlines.

If you want to fly out the Aleutian chain, the main carrier (working under their own as well as Alaska Airlines flight designations) is Peninsula Airways, or Penair, http://www.penair.com/. Note flying to the chain is very expensive, close to $1000 round trip from Anchorage to Unalaska/Dutch Harbor.

Just yesterday asked a friend how a friend of hers enjoyed trip to Alaska. Friend thought it was too crowded in places which I attributed to cruise ships. On first trip we took ferry to Skagway and there was big difference in number of people during day and later when they all went back to their cruise ships. There are more people on one cruise ship than population of Skagway. We preferred to go independently but I think one of the catches is what kind of travel personality you have. You might miss a lot without a tour guide unless you ask questions and talk to people you meet. Some B&B owners are great, talkative hosts and others aren't, they just leave some bagels and OJ and disappear. It would be really great if you had some sort of connection or followed up on a hobby (I enjoyed visiting a quilt show in Kenai/Soldotna and did a garden tour of an Anchorage neighborhood). We don't fish but enjoyed watching fisherman and talking to some.
