We live here near sf and love outdoors stuff, too. Lots of hiking and lots of opportunity for biking on bike trails or streets. If you are going to Muir woods, get there a little bit before it opens and take time to hike beyond the basic loop path. It's a nice way to experience the woods.
On the other hand, you can walk around muir woods and then drive to Muir Beach. Not a great swimming beach, but the steep hike from there up the hill to the south is exhilarating.
And the view from Muir Beach Overlook is great. It is located just a brief drive up the hill and to the north of Muir Beach. Perhaps redundant if you do the previous hike.
There are lots of great views to be had from Marine Headlands, just north and west of the golden gate bridge. Hawk Hill is especially great in the Fall when raptors are migrating. Check out this web page with a 360 degree view from Hawk Hill. It's by the Golden Gate Raptor Observatory folks who count raptors passing through every day for several months.
The Marin Headlands are part of the Golden Gate National Recreation Area. You can get lots of info on hiking and biking areas on their website - look for the map. Lots of good hikes begin at Rodeo Lagoon, too.
The walk along the Marina and Crissy Filed and Fort point is a nice way to get close to the Bay just southeast of the Bridge. Lots of folks ride bikes around this flat area by the bay. Trails should also be on the web page for the GGNRA or its neighbor he Presidio National Park.

Also, a bike trail form Sausalito goes north along the bay towards Mill Valley, but i know little about it.

AND the idea for taking BART from SF to Downtown Berkeley and walking around UC Berkeley is a great idea. Fourteen seems like a good time to fit in those little casual side visits to colleges while you are traveling anyhow.

Beach Blanket Babylon does a Sunday show for the under 21 crowd. It's not cheap but it is a lot of fun -- my kids have always loved it.
