I was just in both in June, and while we stayed in Puno and took a day to Copacabana, if I went again, I'd do the opposite. I stayed in the hotel mentioned in the post above, and it was nice, but it wasn't near the main part of town. In Puno, there seemed to be a choice between being near the water or being near the town center. In Copacabana, it was MUCH smaller - the whole town was easily walkable, and it seemed much cleaner and brighter. Plus, comparable hotels are much cheaper, and there appeared to be some nice ones right near the lake.

Thank you guys, Casa Andina seems to be a nice hotel, I will contact them soon. Do you guys recommend Taquile or Amantani island to stay one night, i heard that Amantani in Puno is amazing. Again thank you two guys for helping me !!!!!!!!!

It has been a few years, but I really didn't like Puno at all, so I vote for Copacabana.
I stayed at http://www.hotelcupula.com
and really enjoyed it.
