The best way to get from Cusco to Puno is by bus, on a tour which will take one day and have interesting breaks during the trip. Contact Milla Tourismo in Cusco for information on this particular trip. I would not drive it myself. I will try and get the Milla Tourismo website for you because the owner of that agency is a wonderful travel agent and I have dealt with him on a number of occasions and stayed at his B&B next door to the Agency which is exceptionally good.

Here is their website and if you click the accommodation link you will find their B&B as well. Very clean, spacious and well run. I stayed in the downstairs room at Los Pardo. All my trips and tours in Peru were organized by them and I was more than happy with their help.

I know this wasn't your question, but if you are American be advised as of December 2007 we are now required to get a visa in advance for entry to Bolivia. If you are not American, you probably don't need one.
